Failed HMM
- Using a Hidden Markov Model as implemented in HMMer from EMBOSS, we screen out all of the sequences that do not resemble the profile of a homobasidiomycete. The creation of an accurate profile is the more difficult and most important step of this process, without an accurate profile even sequences in the backbone will be rejected.

Too Short/Too Long
- We also have implemented a length requirement (which is also tested for in the query phrase) and a quality requirement of a limited number of ambiguous nucleotides.
